Are we allowed to state the initials of an agency like the CIA after we state Central Intelligence Agency a few times? Or would that mess with the word count?

(I am currently on spring break and my advisors are on a cruise)

Standard convention for abbreviations is: the first time you mention the term, you write down its full name followed by its abbreviation in brackets. Then, you must use the abbreviation only for all the following times you need to refer to the term.

For example: the Central Intelligence Agency (CIA) is a U.S. government agency. It was founded in 1947. The headquarters of the CIA are located in Virginia.
